Cryptomonada je predloženi superrazred Cryptista, vezan za Cryptophyceae i Goniomonadea, što je predložio Cavalier-Smith, 2004. Prijedlog je utemeljio na tri zajedničke morfološke karakteristike:
- prisustvo periplasta,
- ejektosomi sa sekundarnim pomicanjem i
- mitohondrijske kriste sa ravnim cijevima (tubulama).[1]
Genetičke studije, još iz 1994. godine također su podržale hipotezu da je Goniomonas sestrinska grupa za Cryptophyceae.[2] Jedna studija iz 2018. pronašla je snažne dokaze da je zajednički predak Cryptomonada bio autotrofni protist.[3]
